i've cried, or at least fought back tears for most of the series mentioned above. to that list i would like to add:
escaflowne (first one i ever openly cried to)
figure 17 (makes me weepy just thinking about it...)
i would say though that fruits basket probably had the most "makes you cry" moments for me.

I remember watching Hime-chan no Ribbon. Episode 14 rolled around and I was very weepy. I remember calling up the friend who lent it to me and telling him he was a jerk for loaning it to me. Jokingly, of course.
The only other anime which consistently makes me tear up, but not exactly in a sad way, but simply from being overwhelmed with emotion is episode 68 of Card Captor Sakura. Mienai Chizu does it to me every time.
(Note: Mienai Chizu means "Invisible Map". Mienai Chiizu means "Invisible Cheese". Be prepared.)

but apart from that, i think kanon was one of the most overrated anime ever to be created.

For manga/anime, the end of Esca (the series, not the movie) got quite emotional, CLAMP stuff is always a tearjerker, especially bits of Magic Knight Rayearth, bits of Advent Children were poignant, probably lots more stuff, the oddest for me was the end of Azumanga Daioh, it was like watching close friends leaving.

In addition to Ghibli movies I think Tonari no Totoro's ending made me shed a tear or two. The track "Yokatta ne" still has an emotional impact on me.
I have a slight memory of crying when watching FMA but can't really remember in what scene.
As a kid I really cried when watching my VHS copy of Galaxy Express 999 series which featured the episode The Comet Library. The ending just felt so unfair and sad. The background music is also really emotional sounding to me.
